Regulome Explorer: All Pairs is an interactive web application that can be used to visualize and explore associations between various molecular features as well as between molecular features and heterogeneous clinical features associated with the development and progression of different cancer types. Regulome Explorer: All Pairs was used in the analysis of TCGA Breast Cancer data and the results are described in Comprehensive Molecular Portraits of Human Breast Tumors (Nature 490, 61-70, 2012).  A molecular feature can be one of a variety of types: a change in the transcription level of a protein-coding gene or a microRNA, a somatic mutation, a somatic copy number alteration, or a change in DNA methylation near a gene promoter. Clinical features can be numeric (eg. age, BMI, age at diagnosis) or categorical (eg. tumor subtypes).
